After the eighth season finale "Existence", Fox Mulder (David Duchovny) goes into hiding. Dana Scully (Gillian Anderson) is again reassigned to the FBI Academy, and Monica Reyes (Annabeth Gish) becomes John Doggett's (Robert Patrick) new FBI partner in the X-Files office. Doggett asks Scully for help on a case involving an EPA official, Carl Wormus (Nicholas Walker), who died after his car was forced off a bridge by a woman he picked up. Doggett and Walter Skinner (Mitch Pileggi) travel to a reclamation plant, looking for links between Wormus' work and death. After doing an illegal autopsy on Wormus, Alvin Kersh (James Pickens, Jr.) sends Brad Follmer (Cary Elwes) to locate Doggett. The investigation at the reclamation plant leads to an unknown woman, whose identity is later revealed to be Shannon McMahon (Lucy Lawless), one of Doggett's former Marine associates. She reveals to Doggett that she is a "Super Soldier". This leads them to a clandestine laboratory where a secret experiment is taking place on board on a naval ship. They later find connections between the experiments on the ship and Scully's child, William 

After Scully begins to miss Mulder, a complete stranger—the "Shadow Man" (Terry O'Quinn)—offers his service to drive Mulder out of hiding. Scully takes the offer, but unknowingly gets herself and Mulder in even more danger. The "Shadow Man", who is revealed to be a "Super Soldier" bent on killing Scully and Mulder. After a chase through a quarry, the "Shadow Man" is destroyed after being exposed to magnetite.^[3] Later, Scully, Doggett and Reyes find evidence of a dangerous UFO cult which has uncovered a second spacecraft similar to one Scully studied in Africa three years ago. Misled by the FBI, the agents enlist the help of The Lone Gunmen to protect Scully's son after they learn that the cult intends to kill the child. The cult, however, is successful in kidnapping the child.^[4] Concurrent with these events, Doggett is run over by a car, which sends him to the hospital. As Follmer and the "Toothpick Man" (Alan Dale) try to uncover the plans of the three agents, Scully and Reyes leave Washington, D.C. to find Scully's son.^[5]

Doggett finds a strange disfigured man in the X-Files office; believing he is Mulder, Scully has his DNA tested, and the results reveal him to have the same pattern as Mulder. The disfigured man sticks a needle into William, which the other agents believe to be a virus of some kind, but it is later revealed to be a cure for William's powers. The unnamed man is later revealed to be Jeffrey Spender (Chris Owens), Mulder's half-brother.^[6] In the season finale, Mulder returns from hiding in the attempts of finding classified information at an army base. He is caught, however, after allegedly killing an apparently indestructible "Super Soldier", which causes him to be tried before a military tribunal. With the help of Kersh, Scully, Reyes, Doggett, Spender, Marita Covarrubias (Laurie Holden) and Gibson Praise (Jeff Gulka), Mulder breaks out, and Mulder and Scully travel to New Mexico to find an old "wise man", later revealed to be the "Cigarette Smoking Man" (William B. Davis). He tells the two that aliens will begin colonizing the planet on December 22, 2012. Cigarette Smoking Man appears to be killed by a missile, launched under the command of Knowle Rohrer (Adam Baldwin), who is revealed to be alive and well. At the end of the seventh season finale, "Requiem", Fox Mulder (David Duchovny) was abducted by aliens.^[1] Dana Scully (Gillian Anderson) meets Special Agent John Doggett (Robert Patrick), the leader of an FBI taskforce organized to conduct a search for Mulder.^[2] Although the search ultimately proves unsuccessful, Doggett is assigned to the X-Files and works with Scully to look for explanations to several cases.^[3] When Scully learns that several women have reportedly been abducted and impregnated with alien babies, she begins to question her own pregnancy and fears for her unborn child.^[4]
Doggett introduces Scully to Special Agent Monica Reyes (Annabeth Gish), an FBI specialist in ritualistic crime, shortly before Mulder's deceased body suddenly appears in a forest at night.^[5] Following Mulder's funeral, Assistant Director Walter Skinner (Mitch Pileggi) is threatened by Alex Krycek (Nicholas Lea) that he must kill Scully's baby before it is born. Billy Miles (Zachary Ansley), a multiple abductee who disappeared on the same night as Mulder, is returned deceased but his dead body is resurrected and restored to full health.^[6] Mulder also returns from death, with Scully supervising his recovery. Fully rejuvenated, Mulder investigates several X-Files, against orders to do so, but soon gets fired, leaving Doggett in charge of the cases. Mulder continues to provide input in an unofficial capacity.^[7]
Reluctantly accepting Krycek's assistance, Mulder, Doggett and Skinner learn that an alien virus recently created in secret by members of the United States government has replaced several humans, including Miles and several high-ranking FBI personnel, with so-called alien "Super Soldiers". Krycek claims that the soldiers are virtually unstoppable aliens who want to make sure that humans will not survive the colonisation of Earth. They have learned that Scully's baby is a miraculously special child and are afraid that it may be greater than them. They have only recently learned of the baby's importance, which is why Krycek told Skinner to kill the unborn child earlier.^[8] When Miles arrives at the FBI Headquarters, Mulder, Doggett, Skinner and Krycek help Scully to escape along with Reyes who drives her to a remote farm. Shortly after Skinner kills Krycek, Scully delivers an apparently normal baby while the alien super soldiers surround her. Without explanation, the aliens leave the area as Mulder arrives. After the events of the season six finale, Walter Skinner (Mitch Pileggi) and Michael Kritschgau (John Finn) are desperately attempting to find the truth behind the so-called alien object. Meanwhile, Fox Mulder (David Duchovny) is still imprisoned by his own frenetic brain activity. Dana Scully (Gillian Anderson) and Skinner are unaware of FBI Special Agent Diana Fowley's (Mimi Rogers) duplicity—she is working for Cigarette Smoking Man (William B. Davis). Scully then travels to Africa to unravel the secrets of the alien artifacts, finding something that looks like a spaceship buried under the shoreline off the Côte d'Ivoire coast. The object may prove that life originated elsewhere, and all religion is based on the Navajo contact with alien life.^[1][2] Unsuccessful, Scully returns from Africa to revisit Mulder in Washington, D.C., but instead she finds out that he has disappeared. While investigating a bizarre disappearance of a young girl from her home, Mulder becomes obsessed with the number of children who have vanished in similar circumstances. Scully fears that he is emotionally involved due to his sister's disappearance.^[5][6] At the same time it is revealed to him that his mother, Teena Mulder (Rebecca Toolan), committed suicide. He then tries to prove that his mother did not take her own life, but is ultimately forced to accept that his mother's death was by her own hand. He is led by a man whose son disappeared years earlier to another truth—that his sister may be among the souls taken by "walk-ins", saving the souls of children doomed to live unhappy lives. Together they locate evidence that proves that Samantha was abducted by Cigarette Smoking Man and was forced to live in a now-abandoned US Army base. Mulder and Scully investigate a case which leads them back to Oregon, the site of their first case together. With a series of Alien abductions taking place, Mulder and Scully are contacted by Billy Miles (Zachary Ansley). Scully falls ill during the investigation and returns to Washington, D.C. In Washington, D.C., Agent Fox Mulder appears before an FBI panel regarding his experiences in Antarctica. Assistant Director Walter Skinner (Mitch Pileggi) tells Mulder that he and Scully have been denied reassignment to the division. Mulder goes to his former basement office, only to discover that Jeffrey Spender (Chris Owens) and Diana Fowley (Mimi Rogers) have been assigned to the X-Files. Going against orders, Mulder and Scully track down an escaped alien in Phoenix, Arizona while Cigarette Smoking Man (William B. Davis) gives chase. Mulder and Scully eventually discover that Cigarette Smoking Man has been using Gibson Praise to locate the creature. Scully brings Gibson to the hospital, where it is determined that he has the alien virus in his blood.^[1] Later, Skinner is mysteriously poisoned by a nanorobot infection. The culprit is revealed to be Alex Krycek (Nicholas Lea), a rogue FBI agent who formerly worked for the Syndicate, who continues to control the potentially debilitating nanotechnology in Skinner's system in order to achieve his goals.^[2]
Mulder and Scully later learn of reports of rebel aliens burning doctors who were working on Cassandra Spender (Veronica Cartwright), an alien abductee and mother of Jeffrey Spender. Skinner takes Spender to the scene, where Cassandra asks for Mulder. She informs Mulder and Scully that the aliens are here to destroy all life on Earth. She claims that a rebel force of aliens are mutilating their faces to prevent infection by the black oil. Cigarette Smoking Man reveals everything to Diana Fowley, who agrees to help him and betray Mulder. Cassandra later escapes from a hospital and arrives at Mulder's apartment, demanding that he shoot her because she is the embodiment of fifty years of work by the Syndicate—an alien-human hybrid that will trigger colonization if the aliens learn of her existence.^[3]
Fowley arrives and forcibly takes Mulder, Cassandra, and Scully to a CDC facility at Fort Marlene. There, Mulder runs into Marita Covarrubias (Laurie Holden). Marita tells Mulder that she was subjected to Syndicate-run black oil vaccine tests. Meanwhile, the Syndicate rendezvous at a checkpoint, preparing to be taken away by the Colonists, who are prepping for invasion. However, they are met by the alien rebels, who incinerate them all, including Cassandra; Cigarette Smoking Man and Fowley escape. Jeffrey Spender is then purportedly killed by Cigarette Smoking Man.^[4]
Several months later, a metallic artifact with inscriptions is discovered on the beach of Côte d'Ivoire in Africa. After Mulder examines rubbings of the object, he begins suffering from a headache, seemingly caused by the rubbings. Mulder's condition worsens, but he gains telepathic abilities. The show centers on FBI special agents Fox Mulder (David Duchovny) and Dana Scully (Gillian Anderson) who work on cases linked to the paranormal, called X-Files. At the end of fourth season, Scully is dying of cancer. Mulder is convinced that her condition is a result of her earlier abduction, and is prepared to make a deal with the Syndicate to find a cure. While being pursued by an assassin responsible for a hoax alien corpse discovered on a mountaintop, Mulder fakes his own suicide, mutilating the assassin's face to provide a decoy body.^[1] In the fifth season opener "Redux", he uses the distraction to infiltrate The Pentagon to find a cure for Scully's cancer, while Scully is able to uncover and reveal a Syndicate connection within the FBI.
